Can anyone tell me the difference in a short shaft and a long shaft Turbo 350 transmission? Is one stronger than other? I know I will have to change drive lines, but is there any other differences when mounting in a 1968 Camaro.

Same transmission, just a longer tail shaft on one vs the other.. This was done for long wheel base cars and trucks like the C and K trucks, impala cars, etc so the driveshaft wouldnt have to be quite as long
The short shaft uses a 6" tail shaft lenght and long shaft has a 9" tail shaft.
So keep that 3" in mind when it comes to your driveshaft
Mount, and everthing else on the two transmissions is in the same place, same hook up's etc
The long shaft turbo 350s were on full size cars. Either one is fine for a Camaro but it would be easier if you used the size the car came with. No custom drive shafts that way.
No change in durability except if the short shaft transmission is from a 6 cylinder car,then it would have less friction plates inside

no difference in strength as explained already...but i would think a short shaft would be a tad stronger due to the fact that the output shaft isnt as long therefore wouldnt be able to have any kind of rotational flex to it
No difference in strength, the better they are built the more abuse they can handle.
